The messed up arpeggios are cause by MuseScore translating the file 'word for word'. Computer Java Programs Isc. It heard an arpeggio, and wrote the exact value. Musescore arpeggios currently can't have a modified tempo, and are there just to be there. This mis-translation happens from any midi file all the time. To fix it, just write the notes of the arpeggio, then select the dropdown menu 'Arpeggios and Glissandi'.
It won't play at the speed you want, but it will look right. For the ritardandos/rallantandos, it's a similar story. Musescore wrote in the exact tempo changes. You can make this look cleaner by selecting those tempo markings and pressing the 'V' key. This toggles their visibility when the score is published on Musescore, or when printed. You can then write in rit., rall., or a tempo to your heart's content.
